## Session Timeline (Chronological Problems & Solutions)
### Problem 1: Parameter Passing Architecture Mismatch
**When:** Initial code review before testing
**Symptom:** Tool handlers would fail at runtime - passing kwargs directly to services expecting Pydantic models
**Files Affected:**
- `/Users/cliffclarke/Claude_Code/codebase-mcp/src/mcp/tools/tasks.py`
- `/Users/cliffclarke/Claude_Code/codebase-mcp/src/services/tasks.py`
**Investigation Steps:**
1. Compared MCP server call pattern:

4. Found mismatch: handler passes individual kwargs, service expects Pydantic model
**Root Cause:** Tool handlers weren't constructing Pydantic models before calling services
**Solution Applied:**

- Updated `_task_to_dict`: Now accepts `TaskResponse` type
**Validation:** Manual test passed - created task successfully with all fields

### Problem 2: MCP Schema Mismatches with Handler Signatures
**When:** Schema comparison against handler signatures
**Symptom:** Tool schemas had missing parameters, wrong enum values, incorrect defaults
**Investigation Steps:**
1. Read all 6 tool schemas in `mcp_stdio_server_v3.py`
2. Read corresponding handler signatures in tool modules
3. Created comparison table of required/optional parameters
4. Found 5 tools with critical mismatches
**Issues Found:**

**Root Cause:** Schemas were written before handlers were fully implemented, never validated
**Solution Applied:**

### Problem 3: Timezone/DateTime PostgreSQL Compatibility
**When:** First indexing test
**Symptom:**

(can't subtract offset-naive and offset-aware datetimes)

**Investigation Steps:**
1. Error pointed to `task_status_history` INSERT operation
2. Checked database schema:

3. Found code using:

4. PostgreSQL `TIMESTAMP WITHOUT TIME ZONE` requires timezone-naive datetimes
**Files Analyzed:**
- `/Users/cliffclarke/Claude_Code/codebase-mcp/src/services/tasks.py` (2 occurrences)
- `/Users/cliffclarke/Claude_Code/codebase-mcp/src/services/indexer.py` (9 occurrences)
**Root Cause:** Mixed timezone-aware and timezone-naive datetimes throughout codebase
**Solution Applied:**

- 9 locations changed from timezone-aware to timezone-naive
- All `datetime.now(timezone.utc)` → `datetime.utcnow()`
- All `datetime.fromtimestamp(ts, tz=timezone.utc)` → `datetime.utcfromtimestamp(ts)`
**Validation:** Created task successfully, indexed files without datetime errors

### Problem 4: Binary File Handling in Scanner
**When:** Repository indexing test
**Symptom:**

**Investigation Steps:**
1. Error occurred when scanner tried to read binary files
2. Checked `DEFAULT_IGNORE_PATTERNS` in scanner.py:

- Binary executables (SO, DLL, EXE)
- Archives (ZIP, TAR, RAR)

**Root Cause:** Scanner attempted to read binary files as UTF-8 text
**Solution Applied:**

### Problem 5: Import Path Module Naming
**When:** Running pytest
**Symptom:**

**Purpose:** Validate all task management tools work correctly

- ✅ list_tasks with branch filter
- ✅ create_task with minimal fields
**Result:** 7/7 tests passed
### 2. test_indexer_quick.py
**Purpose:** Validate bug fixes (timezone, binary filtering)
**Tests:**
- ✅ Scanner skips binary files
- ✅ No cache directories indexed
- ✅ Datetime handling works correctly
**Result:** All bug fixes validated
### 3. test_embeddings.py
**Purpose:** Full end-to-end indexing test
**Metrics:**
- Indexed: 2 files
- Created: 6 chunks
- Generated: 6 embeddings (768 dimensions)
- Coverage: 100%
- Duration: 0.88 seconds
**Result:** Complete workflow validated

This debugging session successfully identified and fixed 5 critical bugs that would have prevented the MCP server from functioning:
