# Code Duplication Analysis Report
## Summary
I've identified **significant code duplication** across the cBioPortal MCP server endpoints. The duplicated patterns span 4 endpoint modules and represent approximately **40% of the codebase** that could be refactored.
## Major Duplication Patterns
### 1. **Pagination Logic Pattern** (HIGH SEVERITY)
**Locations:**
- `studies.py:76-104`, `studies.py:316-344`
- `genes.py:51-92`, `genes.py:261-306`
- `samples.py:47-82`
- `molecular_profiles.py:109-155`
**Duplicated Code:**

## Refactoring Recommendations
### 1. **Create Base Endpoint Class**
Create `cbioportal_mcp/endpoints/base.py`:

## Implementation Priority
1. **HIGH:** Remove wrapper method duplications (immediate fix)
2. **HIGH:** Create base endpoint class with pagination logic
3. **MEDIUM:** Implement validation decorator
4. **MEDIUM:** Standardize error handling
5. **LOW:** Extract common response builders
This refactoring will significantly improve maintainability, reduce bugs, and make adding new endpoints much easier.
## Detailed Analysis
### Pagination Logic Duplication Details
The pagination logic appears in nearly identical form across multiple endpoints:
**Studies endpoint (`studies.py`):**
- Lines 76-104: `get_cancer_studies` method
- Lines 316-344: `get_cancer_types` method
**Genes endpoint (`genes.py`):**
- Lines 51-92: `search_genes` method
- Lines 261-306: `get_mutations_in_gene` method
**Samples endpoint (`samples.py`):**
- Lines 47-82: `get_samples_in_study` method
**Molecular Profiles endpoint (`molecular_profiles.py`):**

### Error Handling Duplication Details

The error messages follow consistent patterns but have slight variations in wording.
### Wrapper Method Duplication Details
Two endpoint classes have identical `collect_all_results` wrapper methods:
- `StudiesEndpoints.collect_all_results` (lines 34-47)
- `MolecularProfilesEndpoints.collect_all_results` (lines 32-46)
Both methods simply import and delegate to `utils.pagination.collect_all_results`.
