### #1 - Hardcoded Methodology Identifier (CRITICAL)
**Problem:** "soil-carbon-v1.2.2" appears in 6+ files
**Impact:** Cannot support multiple methodologies without code changes
**Solution:** Methodology Registry with auto-discovery

### #2 - Non-Extensible Document Classification (CRITICAL)
**Problem:** 80-line if/elif chain for classification
