## Overview
Implemented file upload capabilities for the Registry Review MCP, enabling seamless integration with web applications, chat interfaces like ElizaOS, and APIs. Files can now be uploaded as base64-encoded content instead of requiring filesystem access.

Following the established codebase architecture:

## New Tools Added
### 1. `create_session_from_uploads`
**Purpose:** Create a new registry review session from uploaded file content.
**Signature:**

**What It Does:**
1. Validates inputs (project_name and files required)
2. Creates temporary directory: `tempfile.mkdtemp(prefix=f"registry-{sanitized_name}-")`
3. Decodes and writes each file to temp directory
4. Calls existing `create_session()` with temp directory path
5. Runs `discover_documents()` automatically
6. Returns session ID, temp directory, and discovery results
**Error Handling:**
- Empty project_name → ValueError
- Empty files array → ValueError
- Missing filename/content_base64 → ValueError with field name
- Invalid base64 → ValueError with decode error
- On any error: Cleans up temp directory before re-raising

### 2. `upload_additional_files`
**Purpose:** Add files to an existing session (iterative document submission).
**Signature:**

**What It Does:**
1. Loads existing session to get documents_path
2. Checks each filename doesn't already exist (prevents overwrites)
3. Decodes and writes files to session directory
4. Re-runs `discover_documents()` to update classification
5. Returns updated document counts and classifications
**Error Handling:**
- Session not found → SessionNotFoundError
- Duplicate filename → ValueError with filename
- Missing documents directory → ValueError
- On partial write error: Cleans up written files

### 3. `start_review_from_uploads`
**Purpose:** One-step workflow: create session + upload + discover + optionally extract evidence.
**Signature:**

**What It Does:**
1. Calls `create_session_from_uploads()` with all parameters
2. If `auto_extract=True` and documents found:
- Calls `extract_all_evidence()` for requirement mapping
- Includes coverage statistics in response
3. If evidence extraction fails:
- Still returns successful session creation
- Includes error details with retry instructions
4. Returns combined results from both operations
**Recommended For:**
- New integrations (simplest API)
- Web applications with file uploads
- Chat interfaces like ElizaOS
- APIs where users submit complete document sets

- Full workflow with auto-extraction

- Invalid inputs handling
**Key Testing Insights:**
- **Deduplication works:** Tests initially failed because identical PDF content was deduplicated by the document discovery system. Fixed by using unique PDF content in fixtures.
- **Fixtures created:** `sample_pdf_base64`, `sample_pdf2_base64`, `sample_pdf3_base64`, `sample_text_base64` - all with unique content.

## Key Design Decisions
### 1. Temporary Directory Management
**Decision:** Use `tempfile.mkdtemp()` with project name prefix
**Rationale:**
- Safe: OS-managed temp directories with unique names
- Debuggable: Prefix makes temp dirs identifiable
- Cleanup: Automatic on session deletion, manual on errors
**Alternative Considered:** Save directly to data/sessions/{session_id}/
- **Rejected:** Would require creating session before validating files
- **Risk:** Failed validation leaves orphaned session directories
### 2. Base64 Encoding Choice
**Decision:** Accept base64-encoded strings in API
**Rationale:**
- Platform-agnostic: Works with JSON/HTTP APIs
- Language-neutral: All languages have base64 libraries
- No multipart complexity: Simpler than multipart/form-data
- MCP compatible: Strings work in all MCP clients
**Alternative Considered:** Binary data or file URLs
- **Rejected:** MCP protocol uses JSON, which doesn't support raw binary
### 3. Deduplication Behavior
**Discovery:** Document discovery system deduplicates identical file content
**Decision:** Keep existing deduplication, educate users
**Rationale:**
- Prevents accidental duplicate processing
- Saves resources (don't extract same PDF multiple times)
- Documented in test failures → test fixes
**User Guidance:** If files appear missing, check if content is identical to existing files
### 4. Auto-Extract Default
**Decision:** `auto_extract=True` by default in `start_review_from_uploads`
**Rationale:**
- Most users want complete workflow
- Evidence extraction is the core value proposition
- Users can opt-out if needed
- Mirrors existing `start_review` tool behavior

## Performance Characteristics
### Operation Costs
**create_session_from_uploads:**
- Decode base64: O(file_size)
- Write files: O(file_size × num_files)
- Document discovery: O(num_files) with PDF extraction
- **Total:** ~2-5 seconds for 5 PDFs (30MB total)
**upload_additional_files:**
- Same as above, plus re-scan entire directory
- **Total:** ~1-3 seconds for adding 2 files to existing 5
**start_review_from_uploads (auto_extract=True):**
- All of create_session_from_uploads
- Plus evidence extraction: O(requirements × documents)
- **Total:** ~15-30 seconds for 7 documents + 23 requirements
### Optimization Opportunities (Future)
1. **Parallel file writes:** Write multiple files concurrently
2. **Streaming base64 decode:** Decode chunks instead of full string
3. **Incremental discovery:** Only scan new files, not entire directory
4. **Evidence extraction caching:** Cache extracted text between additions
**Note:** Current performance is acceptable for typical use cases (5-10 documents per project).

## Known Limitations
### 1. File Size Limits
**Issue:** No explicit file size limits enforced
**Impact:** Very large files (>100MB) may cause memory issues with base64 encoding
**Mitigation:** Document recommended limits, add size validation if needed
**Future Enhancement:**

### 2. Temporary Directory Persistence
**Issue:** Temp directories persist until session deletion
**Impact:** Storage accumulates if sessions aren't deleted
**Mitigation:** Session cleanup is user responsibility, documented in tools
**Future Enhancement:** Add TTL cleanup job or temp directory cleanup tool
### 3. No Resume/Retry for Failed Uploads
**Issue:** If upload fails mid-batch, entire operation fails
**Impact:** Users must retry entire upload, even for partially written files
**Mitigation:** Cleanup removes partial writes, user can retry safely
**Future Enhancement:** Batch upload with per-file status tracking

- `start_review()` - Still works with filesystem paths
