covabio_align

Pairwise sequence alignment using BioPython. Supports BLOSUM62, BLOSUM45, BLOSUM80 substitution matrices. Returns alignment score, identity percentage, aligned sequences, and gap statistics.

Parameters:
  seq1: First amino acid sequence.
  seq2: Second amino acid sequence.
  matrix: Scoring matrix — "BLOSUM62" (default), "BLOSUM45", "BLOSUM80".

Returns: {score, identity_pct, aligned_seq1, aligned_seq2, n_gaps}

B3.2/5.0
Behavior3/5

Does the description disclose side effects, auth requirements, rate limits, or destructive behavior?

With no annotations, the description carries the full burden. It does disclose useful behavior: the matrix options, the BLOSUM62 default, and the shape of the return payload. However, it omits the auth requirement implied by the api_key parameter, expected input format (raw residues vs FASTA), and error behavior.

Agents need to know what a tool does to the world before calling it. Descriptions should go beyond structured annotations to explain consequences.

Conciseness4/5

Is the description appropriately sized, front-loaded, and free of redundancy?

Front-loaded and well organized: purpose first, then a compact parameter list, then the return shape. The returns line is somewhat redundant given an output schema exists, but the whole description is short and every remaining sentence is doing work.

Shorter descriptions cost fewer tokens and are easier for agents to parse. Every sentence should earn its place.

Completeness3/5

Given the tool's complexity, does the description cover enough for an agent to succeed on first attempt?

Because an output schema exists, the return fields need not be spelled out, yet the description restates them anyway. More importantly it never explains the api_key parameter, authentication expectations, or acceptable sequence formats, and gives no sibling differentiation for a crowded covabio namespace.

Complex tools with many parameters or behaviors need more documentation. Simple tools need less. This dimension scales expectations accordingly.

Parameters3/5

Does the description clarify parameter syntax, constraints, interactions, or defaults beyond what the schema provides?

Schema description coverage is 0%, so the description must compensate. It does document seq1, seq2 and the matrix parameter, and notably supplies the valid matrix values ('BLOSUM62', 'BLOSUM45', 'BLOSUM80') that the schema's free-string type lacks. The fourth parameter, api_key, is documented nowhere, leaving a real gap.

Input schemas describe structure but not intent. Descriptions should explain non-obvious parameter relationships and valid value ranges.

Purpose4/5

Does the description clearly state what the tool does and how it differs from similar tools?

States a specific verb and resource ('Pairwise sequence alignment using BioPython') and names the supported substitution matrices, so the operation is unambiguous. It does not, however, differentiate itself from the many sibling covabio_* tools such as covabio_sequence_utils or covabio_parse_fasta, leaving overlap unresolved.

Agents choose between tools based on descriptions. A clear purpose with a specific verb and resource helps agents select the right tool.

Usage Guidelines2/5

Does the description explain when to use this tool, when not to, or what alternatives exist?

There is no explicit when-to-use, when-not-to-use, or alternative-tool guidance. The reader can infer that it aligns two sequences, but nothing tells them why to pick this over other covabio sequence tools or what prerequisites (e.g. API key/auth) must be satisfied.

Agents often have multiple tools that could apply. Explicit usage guidance like "use X instead of Y when Z" prevents misuse.
